Frustrations over battery saves are what partially prompted me to start running with flash carts instead. Just owning the cart is enough for me, and I'll play via something with a more permanent saving solution. If you don't want to dump too much money into one, the EverDrive GB X3 is quite cheap, and has no batteries, although you'll have to remember to press the bump on the back of the cart to reset it so that it saves the game to the SD card. Hahaha, funny you mention this. Frustration over flash cart saves are what kicked off my affinity for collecting the original carts of games I value.
Last month I built a GBA and got an EZ flash to go along with it. I had a great time playing through the classics on the GBA. Pokemon Mystery Dungeon, Leaf Green, the Mario and DKC Ports, Metroid, etc. Finally I decided to start a play-through of Link's Awakening DX. However, after completing the 3rd dungeon, the save wiped. I followed all proper protocol for saving GBC games, waiting upwards of 10 seconds after saving before shutting down, always doing L + R -> quit and the like. Finally, I decided it was time to replace all my old save batteries which lead me down the Pokemon Blue rabbit hole.
Interestingly enough some old saves on a copy of Links Awakening DX that I purchased recently disappeared in the same manner as my Oracle of Seasons game. I used the same set of batteries for both repairs within an hour of each other so I am inclined to believe that the batteries may be at fault.
Maybe this problem will iron itself out if I let the batteries chill in their carts for a while. I don't know. I've become quite frustrated with the whole experience. I've lost 20-year old save files and this thing totally de-railed my play-through of the Oracle games. Furthermore, I'm reluctant to even start another play-through of Link's awakening in fears that the file will become reset again.
The only thing I can really do at this point is wait a few days and see if the saves hold. Bleh.

Oh, yeah, good grief, some of those carts just don't play nice with saves. If you were using an EZFlash, I suppose that means it was a GBA flash cart and running via emulation? I've got one of those 3-in-1 expansion carts that I use with a DS. Before that, I had a positively ancient FlashAdvance 256M Pro cart (complete with battery, ha!) that I'd use with my GBA. I paid more for it than the actual system! Anyway, when I got a DS, I started getting nuked save files myself. I never did figure out what was causing it, either. I can probably still find my old posts about it! Just something with the DS vs. GBA implementation that messed things up in Pogoshell (which is what I used as my game manager).
The nice thing about that X3 is that with no battery, it's solely on you to make sure the save gets backed up properly.

I'd be inclined to believe a faulty battery might be the perpetrator I'm not sure what batteries you used. But these appear to be well reviewed: www.amazon.com/Eunicell-CR2025-POKEMON-Crystal-Batteries/dp/B00ZGOIETE/The nice thing about that X3 is that with no battery, it's solely on you to make sure the save gets backed up properly. I've only ever used R4 cards with Wood firmware on my DS Lites. They write the save file directly to the Micro SD card. Have never lost a save.

Even the reviews for the Eunicells discuss DOA shipments. The product reviews for these batteries are overwhelmingly positive: I'd buy from the "Two Brothers Game Store" seller, out of the two sellers available.

It's just a fact of life with batteries (or products) of any sort: sometimes you just get duds. It sucks when it happens. Recently, I had to order a new battery for my wireless point. I figured I'd spring for an OEM battery, as it's probably a better quality than the random knockoffs I see out there. Well, it was swelling on me in about six months. Funnily enough, the same thing happened to my brother at the same time as well.

I wasn't targeting Eunicell in particular, but with all batteries you're likely to get a batch of duds. Just the way it goes.
