I voted for Phantasy Star and Shin Megami Tensei.
Phantasy Star for the first two games' plots. The original Phantasy Star starts out amazing via a strong female protagonist on a revenge mission, then spans planets and different civilizations, culminating in a final boss that truly felt sinister and threatening. Phantasy Star II has some of the best sci-fi writing and themes I've ever seen in a JRPG. With amazing characters like Nei and Wren as well.
SMT because of Soul Hackers' and Nocturne's plots. Soul Hackers had some issues as a game, but its plot concerning underground hackers versus demon infested mainframes (just for starters) was a lot of fun. Nocturne's tale of a world destroyed with the player becoming a supremely powerful demon, then choosing a philosophical reason to build a new world from, was unlike any other JPRG I'd played before it. There's a LOT more to Nocturne's plot than just that though.
I also love Vagrant Story's plot, but it's not a series. Neither is Chrono Trigger.

I'd argue that Chrono Trigger is the first of a trilogy... The stories of the others aren't nearly as compelling, however.

I'd argue that Chrono Trigger is the first of a trilogy... The stories of the others aren't nearly as compelling, however. Just out of curiosity, other than Chrono Cross, what would you consider to be the third component of this trilogy?

I'll be honest, I've not voted yet, because I'm not sure.
Anyway, the third leg of Chrono would be Radical Dreamers.
EDIT: You know what? Give me Valkyrie Profile and Suikoden. The first three games of the Suikoden series are strong enough for me to give it the nod. I'm very tempted to say Dragon Quest. I know the plots are simple overall, but there's just something there that a lot of other games just don't have.

Despite having beaten Chrono Cross myself, I had completely forgotten it existed. I'd also forgotten about Chrono Break (but it never came to fruition so fair enough). Yeah you're right; Chrono Trigger, Chrono Cross, and Radical Dreamers do indeed form a loose series.

To be clear, Chrono Trigger has one of the most fun plots in JRPG history, but Chrono Cross is kind of a mess. So I'm not going to vote for it as a series, at any rate.

Officially released for the Satellaview, though now easy to get as a repro cart. It's an adventure game with a dark creepy atmosphere.
