the game has a dark, somber atmosphere and manages to keep tonal consistency Agreed, Faxanadu is a master of earth tones, it uses its carefully curated palette in tandem with some moody tracks to capture a unique atmosphere. Well, unique versus its platform peers anyway.

Panorama Cotton | Mega Drive | 1994
Well it only took a quarter of a century, but Panorama Cotton is finally available in English:
This is basically a rail shooter starring a cute witch, but unlike the side scrolling variations of this franchise, this particular installment has a fair bit of plot.

I don't know why I keep thinking Cotton had a Sega CD game. Probably the pseudo-3D here that made me think this was it. I'm also surprised that it didn't get translated sooner, given its rarity. Although part of that is that the game itself doesn't require Japanese knowledge.

"Ganbare Goemon Gaiden 2 is the second (and final) turn-based Goemon RPG for the Nintendo Entertainment System. Story-wise, GGG2 is about Goemon and Ebisumaru entering a “Thievery World Tournament” where the aim is to gather 8 keys which unlock a door that leads to a legendary treasure. There’s no race against the clock or anything though; you can play at your own pace.
The look of the battles was changed from the first game. They now bear a closer resemblance to Phantasy Star II, with more animations and special effects. The difficulty was ramped up significantly, too, and the dungeon areas were made much longer. It deviates from the usual, predictable town - dungeon - town - dungeon formula that a lot of other RPGs follow, and manages to keep things interesting. There are a couple of references to the first Ganbare Goemon Gaiden in this game, so you might want to play that game before this one if you’re bothered about that sort of thing, but it’s still perfectly playable if you don’t."

Huh, RPG Goemon. I remember booting this briefly many, many years ago, and kinda hoping it would get translated some day. Over 20 years later, and it happened! Good thing I didn't have to wait too long! I'm actually kind of curious as to how good it is. It definitely looks more like a late-gen Famicom release, so maybe the balance has more in common with 16-bit RPGs than the grind-heavy 8-bit ones.

Rather interesting SFC entry translated into English recently: Ihatovo Monogatari (The Stories of Ihatovo) - 1993 In this adventure game for the Super Famicom, the protagonist (controlled by the player) walks around and talks to people and animals that they meet, while collecting items and journals, in an attempt to meet the elusive Kenji Miyazawa. The game centers around several short stories written by Kenji Miyazawa himself. Each chapter of the game focuses on one story. Edit: It's basically a "walking simulator" released on SFC long before the genre took off on PC. I completely missed this one until it came up as a full playthrough on my YouTube feed. Definitely interesting-looking stuff. I figured someone had posted about it already, and Ex didn't fail me!

So, the Thracia 776 fan translation is almost done and a guy from the team made a video where he reveals a special version of said translation known as the Elitist Edition which is going to be 100% faithful to the original. He obviously just pokes fan at people not being OK with translators taking even small liberties with the source text or character names.
I agree that localization is always needed and I was never a fan of honorifics and stuff like that, even in games actually set in Japan. Obviously, there are also translators that cross the line and completely transform the source material or add immersion-breaking bits that weren't there in the first place.

So, the Thracia 776 fan translation is almost done I'm very glad to see Thracia 776 finally reaching a full English translation. This game has been sitting in unfinished limbo for far too long - considering how important of a release it is. A purely literal translation is a bad translation.

D.Gray-Man: Kami no Shitotachi (D.Gray-Man: The Apostles of God) | DS | 2007
Another once Japanese-only DS game has been fully fan translated into English:
"A spin-off of the hit anime/manga series D.Gray-man, the game retells Allen’s first missions after joining the Black Order, plus a non-canonical story set in Cagliostro with three possible endings. Featuring puzzles, battles and some unexpected appearances, race to reach the Innocence before the Millennium Earl can get his hands on it."
I sure hope this trend of DS translation keeps trending.
